COG0443 is a COG (Clusters of Orthologous Groups) ortholog group (OG). The BERIL dark-matter analyses name it as one of the top-ranked functionally unknown OGs 1,2. Its “unknown” status comes from these projects’ computational evidence scoring, not from a direct experimental test of its function 2.
Importance ranking
The functional_dark_matter report gives a separate table of “Route B top knowledge gaps”. This table lists the most broadly conserved genes that have zero functional evidence. COG0443 ranks second in it, behind COG0468 and ahead of COG0491. Its row reads: 27,279 species, 142 phyla, kingdom tier, classed as a true knowledge gap, importance 23.9, and described as “Pan-bacterial, functionally uncharacterized” 2. The rank of 2 applies to this Route B knowledge-gap table. The assigned passages do not show that COG0443 holds second place across all dark OGs 2.
The report’s importance score is conservation × ignorance. It combines a tier-adjusted conservation score and a log₂-scaled species fraction with an ignorance multiplier, and it ranks all 11,774 dark gene OGs 2. Under this score, kingdom-level true knowledge gaps score highest and species-specific strong hypotheses score lowest. The report argues that these broadly conserved genes are where experimental characterization would produce the most novel biological insight 2. In a separate passage giving broader examples of top-ranked OGs, the report cites COG0468 (27,427 species, 142 phyla, true knowledge gap), COG0443 (27,279 species, true knowledge gap) and COG0172 (27,431 species, weak lead). These are examples of top-ranked OGs, not the Route B knowledge-gap list, and the report calls them among the most universally conserved genes in bacteria that remain functionally uncharacterized 2. The ranking picks out candidates for experiments; it is not itself evidence about the gene’s biology 2.
Pangenome breadth
A full pangenome analysis of 27,690 species (NB11b) found that over half of functionally dark gene OGs are pan-bacterial, with species counts ranging from 1 to 27,482 (median 135) 1. The digest names COG0443, together with COG0468 and COG0491, as a top-ranked unknown. It says these are present in virtually all sequenced bacterial genomes yet have zero functional evidence. The same trio and order appear in the Route B knowledge-gap table 1,2. The digest uses this result to argue that functional dark matter is a fundamental limitation in understanding broadly conserved biology rather than a minor annotation gap 1.
