What This Entity Is
Bidirectional Best-Hit Orthology is an orthology-inference method that uses reciprocal best-hit relationships between genes to group putative homologs across organisms. 1
Known aliases: bidirectional best-hit (BBH) orthology; BBH orthology; bidirectional best-hit (BBH). 1
Stable external identifier: No stable external identifier was reported in the source document. 1
Use in the Essential Genome Analysis
The The Pan-Bacterial Essential Genome analysis used Bidirectional Best-Hit Orthology to compare 221,005 genes from 48 bacteria and connect orthologous genes into cross-organism families. 1
The analysis produced 2,838,750 BBH pairs and 17,222 ortholog groups spanning all 48 organisms. 1 Of the 17,222 ortholog families, 859 (5.0%) were universally essential, 4,799 (27.9%) were variably essential, and 11,564 (67.1%) were never essential. 1
Among the universally essential families, 839 were strict single-copy families with a copy ratio of <=1.5 and no non-essential paralogs, while 20 families contained paralogs. 1 These groups enabled comparison of essentiality across organisms and supported the distinction between conserved essential families, variably essential families, and genes without detectable orthologs in the analyzed Fitness Browser organisms. 1
Cross-Organism Fitness-Module Integration
The Pan-bacterial Fitness Modules via Independent Component Analysis analysis supports BBH orthology as a bridge from gene-level sequence relationships to conserved fitness organization: it identified 1.15M BBH pairs across 32 organisms and 13,402 ortholog groups. 2
This result refines rather than replaces the larger essential-genome comparison, because the two analyses used different organism collections and produced different pair and group counts. 2
BBH alignment identified 156 fitness-module families spanning 2+ organisms, including 28 spanning 5+, 7 spanning 10+, and 1 spanning 21 organisms; 145 families had consensus functional labels. 2 These families represent aligned conservation patterns, not proof that every member has an identical molecular function. 2
The same analysis generated 6,691 function predictions for hypothetical proteins, of which 2,455 were family-backed and 4,236 were module-only predictions. 2 This refines the role of orthology in functional inference: held-out ortholog transfer achieved 95.8% strict precision, 91.2% coverage, and 0.934 F1, whereas Module-ICA achieved <1% strict precision and 23.3% coverage for specific KEGG KO assignments. 2
Truly Dark Genes: Coverage and Interpretation
The Truly Dark Genes — What Remains Unknown After Modern Annotation? analysis supports BBH orthology as a discriminator of persistent functional uncertainty: only 29.3% of truly dark genes had orthologs, and their ortholog breadth had a median of 1 organism versus 4 for annotation-lag genes. 3 This refines the interpretation of genes without detectable orthologs: narrow BBH breadth is consistent with taxonomic restriction, but does not by itself establish biological novelty or horizontal transfer. 3
The truly dark-gene analysis also refines the apparent completeness of the 48-organism framework: BBH ortholog coverage included only 32 of 48 Fitness Browser organisms, leaving genes from 16 organisms without concordance and ortholog-breadth data. 3 Among 5,870 unique truly dark gene clusters, orthology data contained 3,449 pairs for 1,885 genes across 48 Fitness Browser organisms. 3
Relation to Other Methods and Datasets
BBH orthology was combined with kescience-fitnessbrowser data to assess gene essentiality across the 48-organism collection. 1
The resulting ortholog families also supported comparison with pangenome conservation in the context of pangenome-integration. 1
Orthologs were used to transfer functional context from non-essential genes in independent-component-analysis fitness modules to hypothetical essential genes. 1
Limitations in This Analysis
BBH orthology is conservative and can miss paralogs, gene fusions, and distant homologs, so some apparent orphan essential genes may have undetected orthologs with diverged sequences. 1
Connected components in the BBH graph can over-merge unrelated genes through transitive connections, particularly for multi-domain proteins. 1
The source analysis identified 7,084 essential genes with no detectable orthologs in any other Fitness Browser organism, including 4,385 hypothetical essential genes that were not predictable by the reported module-transfer method. 1
The fitness-module analysis further cautions that BBH-supported module families indicate conserved co-regulation patterns rather than identical molecular functions for all aligned genes. 2 The truly dark-gene analysis supports this caution by showing that ortholog presence and breadth are sparse among persistent hypothetical genes, while refining the result with explicit coverage and linkage gaps. 3
